A navagraha homa is distinguished by its fuel. The tradition assigns each graha its own samidha — arka for Surya, palasha for Chandra, khadira for Mangala and so on through the nine — and the oblations for each are offered on that wood with that graha's mantra. The homa follows the puja rather than replacing it, and in the larger observances below the japa count is completed first and the fire rite closes it, which is the traditional order for a counted anushthan.
Nine samidhas, nine mantras and nine sets of oblations make this one of the more materially specific fire rites in ordinary practice. The specificity is the point: the tradition does not treat the grahas as interchangeable, and a homa that used one fuel throughout would not be a navagraha homa at all.
